With the changes is it now impossible to avoid negative leader traits? ie -4 negative leader traits is impossible to reach?

Traits are still there, so it is still possible to get there with Genetic ascension or Cybernetic ascension, or with overtuned origin.

Well that does make for a slightly different psionic build.
Now have to start overturned for the last -1 negative trait reduction, assuming harmony and/or aptitude did not lose one.

Max 1 negative traits is good actually, because recruitable leaders don't spawn with extra positive and negative traits if the limit is zero and 1 low-level negative trait per leader is pretty easy to deal with.

Note that as soon as you have -3 max negative traits, 80% of your leaders are immune. The distribution for 0-4 max negative traits rolled on leader creation are 0 (1%), 1(4%), 2(20%), 3(55%), 4(20%). Also, Legendary paragons and the Luminary from Under One Rule are naturally immune.
Moreover, that any leader generated (10%) with an additional positive and negative leader trait has that starting negative trait counted towards the total, so he's immune to any further with -3 regardless of what his starting roll for max negative traits was when created.
Some times, of course, these leaders spawn with bad negative traits that makes you want not to use them, but often they spawn with a negative trait that doesn't interfere with the job you intend them for, in which case the added positive common trait is a clear bonus.
For those reasons, on balance I prefer -3 max negative traits to -4, and you can still easily get that with Aptitude, Harmony, and Talented for normal empires.

Do you know how this is affected if you manage to get a -1 max negative leader traits modifier *after* the leader has been enrolled for a while? Is each leader unchangeable in regard to their max negative traits once they've been recruited, or can modifiers reduce how many negative traits they can get afterwards?

It affects whether they get negative traits afterwards.
The value rolled on creation is how many negative traits they have pending, which is saved as leader_pending_negative_traits_unmodified.
The way it works is that when the yearly negative trait event fires (paragon_2.1020), every leader is checked to see if they are eligible for further negative traits, by calculating a current pending value by taking the saved unmodified pending value, the number of negative traits the leader has (from any source), and how many negative traits are countered by max negative leader from civics, traits, traditions. If eligible, then a second calculation that looks at age, level, and number of of current pending negative traits decides the random chance of being awarded one that year.
Note that reaching the maximum number of negative traits doesn't prevent the leader from gaining negative traits via other sources than the yearly negative trait event check, so e.g. a scientist investigating an anomaly that awards a negative trait will still gain it, but the negative traits awarded this way is treated just like any others for the purpose of the yearly check, so will help prevent negative traits from being awarded on the yearly check.
